Ancaman kepunahan tanaman disebabkan oleh banyak faktor, salah satunya adalah instabilitas genom yang menyebabkan tanaman tidak dapat beradaptasi. Penelitian ini memanfaatkan pendekatan in silico menggunakan penanda 18S Intergenic Spacer untuk membantu proses deteksi tanaman langka. Data sekuens DNA dari 23 spesies tanaman yang terancam punah diambil dari GenBank, dengan kategori (CR; Kritis), (EN; Genting), dan (VU; Rentan). Analisis dilakukan dengan membuat FASTA Format menggunakan Notepad, kemudian langkah selanjutnya menggunakan ClustalX untuk penyelarasan sekuens, BioEdit untuk pemrosesan data, serta FastPCR untuk desain primer spesifik dan analisis In Silico. Hasil penelitian menunjukkan pasangan primer tumbuhan langka berdasarkan penanda 18S, yaitu 1:F_32-54 : 5’-tgtctcaaagattaagccatgca-3’ (forward) dan 1:R_1549-1569 : 5’-caccggaccattcaatcggta-3’ (reverse) dengan keefektifan primer dalam deteksi tumbuhan langka dengan keberhasilan 100% dan dapat digunakan sebagai salah satu upaya dalam mendeteksi tumbuhan langka yang terancam punah. Species extinction has become one of the most significant environmental challenges faced by humanity in the 21st century, with numerous plant species disappearing each year. The threat of plant extinction is driven by various factors, one of which is genomic instability, leading to a failure in adaptation to environmental changes. This study employs an in silico approach using the 18S Intergenic Spacer (IGS) marker to assist in the detection of rare plant species. DNA sequence data from 23 endangered plant species were retrieved from GenBank, classified under Critically Endangered (CR), Endangered (EN), and Vulnerable (VU) conservation statuses. The analysis involved preparing FASTA format files using Notepad, followed by sequence alignment with ClustalX, data processing with BioEdit, and specific primer design and in silico analysis using FastPCR. The results revealed a successful pair of specific primers based on the 18S marker, namely F_32–54: 5’tgtctcaaagattaagccatgca-3’ (forward) and R_1549–1569: 5’-caccggaccattcaatcggta-3’ (reverse), with an detection success rate of 100%.
